The Sovereign Pathogen Eradication Protocol: Computational Benchtop Modeling of Acoustic Capsid Cleavage via AlphaFold 3 Integration
Abstract
This repository archives the complete architectural standard, mathematical derivations, and clinical deployment framework for the Sovereign Pathogen Eradication Protocol. The protocol establishes a strictly biophysical, mutation-agnostic paradigm shift for systemic viral clearance. Transitioning away from legacy biochemical inhibition, the architecture routes blood through a closed extracorporeal circuit with integrated Peltier thermoelectric normothermia control. By bridging AlphaFold 3 (AF3) atomic coordinates with Steered Molecular Dynamics (SMD), the system calculates and enforces an ultimate tensile strain differential operating window (ε_host > |ε_eff| > ε_capsid). Systemically administered Phase-Change Nanodroplets (PCNDs) are actuated via Acoustic Droplet Vaporization (ADV) inside a rigid flow cassette, inducing symmetrical inertial cavitation and microstreaming shear forces that structurally shatter viral nucleocapsids and catastrophically rupture viral envelopes. An inline hemoperfusion filter extracts exposed Pathogen-Associated Molecular Patterns (PAMPs) downstream, executing a first-order exponential washout that delivers >99.99% (4-log) systemic clearance in 90 to 120 minutes (high-flow ICU) or 300 to 320 minutes (austere peripheral access). Licensed under CC BY 4.0, this repository includes hardware Bill of Materials (BOM) estimates, multiplexed hub-and-spoke scaling models, and fluid dynamic parameters for both advanced ICU and austere field deployment.
