Abstract

Molecular docking is a computational technique that predicts the preferred orientation of one molecule to another when bound to form a stable complex, playing a pivotal role in drug discovery and biomolecular studies. This article explores the fundamental principles of molecular docking, including the preparation of protein targets via homology modeling and ligand enumeration for tautomers and stereoisomers. Key steps encompass determining docking types—rigid, flexible, ensemble, or covalent—and selecting scoring functions to balance speed and accuracy, followed by validation against benchmarks. Applications span biotechnology for enzyme redesign, drug design through virtual screening, and investigations into protein-protein or protein-nucleic acid interactions. It aids in elucidating biochemical mechanisms, metabolic pathways, nanotechnology for drug delivery, and toxicology for assessing pollutant effects. Recommendations highlight hardware-software needs, such as GPUs and tools like AutoDock Vina, MOE, GOLD, and Glide, emphasizing protocol validation and force field parameterization. Analysis parameters include energetic metrics (binding affinity, free energy), geometric assessments (RMSD, pose clustering), interaction forces (hydrogen bonding, hydrophobicity), residue mapping, and post-docking validations like molecular dynamics and MM-PBSA. Despite its utility, challenges persist in scoring function accuracy, handling large flexible molecules, environmental variations (pH, solvents), and reproducibility, necessitating experimental corroboration. Recent advances integrate ligand-structure approaches, quantum mechanics, molecular dynamics, multiscale docking, and AI-driven models, including machine learning for scoring and generative networks for ligand design, enabling data-driven predictions for personalized medicine. This comprehensive review underscores molecular docking's interdisciplinary impact, bridging computational simulations with experimental validation to accelerate scientific discoveries.
