Abstract

Supplementary data associated with the publication "Fibroblast specialisation across microanatomy in a single-cell atlas of healthy human Achilles tendon". Data S1. Differentially expressed genes for each broadly annotated cell type compared to all other cell types identified using Seurat FindMarkers(). P-values: significance using Wilcoxon Rank Sum test; avg_logFC: log fold-chage of the average expression between the two groups. Positive values indicate that the gene is more highly expressed in the first group; pct.1: The percentage of cells where the gene is detected in the first group; pct.2: The percentage of cells where the gene is detected in the second group; p_val_adj: Adjusted p-value, based on bonferroni correction using all genes in the dataset; cluster: cell type; gene: human readable gene ID or EnsemblID. Data S2. Differentially expressed genes for each finely annotated cell type compared to all other cell types identified using Seurat FindMarkers(). Columns as for Data S1. Data S3. Gene names, Ensemble IDs and number of probes used in the Xenium Add-On Custom Probe Panel. Data S4. Integrated Seurat object containing single-nuc RNA seq data (10Xv3) from Achilles tendon at three microanatomical sites, and adjoining muscle. Data S5. Integrated Seurat object containing spatial transcriptomics data (Xenium Human Multi Tissue and Cancer Probe Panel with Add-On Custom Probe Panel of 101 genes) from Achilles tendon at three microanatomical sites, and adjoining muscle. Supplementary Figures S1-S9.
