Abstract

R-codeScripts to run the statistical analysis of the manuscript. These are separated into folders for Figures, Supplementary Figures, and Supplementary Tables, and each script corresponds to a figure or table.RequirementsThe scripts were developed using R (v. 4.2.1).The following packages are required:rlang, cutpointr, tidyverse, conflicted, lifecycle, magrittr, lubridate, sf, move, recurse, maps, Cairo, tibble, leaflet, lmtest, jstable, Hmisc, cowplot, ggtext, viridis, kableExtra, mgcv, dbscan, pathviewr, ggpubr, mice, scales, biscale, poweRlaw, ggspatial, ggrepel, brms, terra, tidyterra, pROC, boot, caretJulia-codeEach script (other than simulations.jl) corresponds to a module for the individual-based transmission model. All modules are loaded at the beginning of the simulations.jl file. Use this file to run simulations.RequirementsThe scripts were developed using Julia (v1.11.3).The following packages are required:Random, Statistics, DataFrames, Distributions, Printf, Plots, Parameters, Agents, Distances, Graphs, SimpleWeightedGraphs, CategoricalArrays
