Code for Modeling Phage Therapy paper
Abstract
grind.R is a wrapper around the R-packages deSolve, FME and rootSolve. Grind is used to numerically solve the models. grind.R is included by mouse.R and human.R mouse.R includes grind.R and makes figures 1 and 2 by numerically solving the Roach et al model (defined in the function roach) and the modified mouse model (defined in the function model). human.R includes grind.R and defines the human model (in the function model) with its default parameters (in the vector p). human1.R includes human.R and makes one panel for figure 3 and figure S2 (the id variable defines which of the 6 panels to make) human2.R includes human.R and makes one panel for figures 4 and figure S3 (the id variable defines which of the 6 panels to make) tom.R includes human.R and makes one panel for figure 5 (the id variable defines which of the 6 panels to make) heatmap.R includes human.R and makes one panel for figure 6 drusano.R includes grind.R and reads data11.txt and makes figure S1 growth7.R includes grind.R and reads 4 fig3_xx.txt files and makes figure S5 fitFig4.R includes grind.R and reads dataFig4.txt and makes figure S6
