Abstract

Full Changelog: https://github.com/farhanaugustine/MitoFlow/compare/0.0.1...0.1.0 -- Safer overwrite handling: mito_tracking.py refuses to write into a non-empty --outdir unless --overwrite is set (and cleans known outputs first). mito_report_html.py refuses to overwrite report/ unless --overwrite is set. -- Fixed: Tracking cost distance normalization now uses dist_um / max_disp_um (bounded) rather than dist_um / (r_i + r_j) (unbounded for small objects). Gap closing now avoids O(N^2) track-to-track comparisons by indexing candidate tracks by start_t. props_table() now tolerates 2D regionprops centroid/bbox outputs (e.g., Z=1 edge cases). Report crops are now constant-size (zero-padded) to avoid jittery PNG/GIF dimensions at image boundaries. Gap-close mapping is validated (cycle detection) and compressed to root IDs for stable remapping.
