nkaan-kutlu/TEffectBayes: TEffectBayes v1.1.0
Abstract
We are excited to announce the release of TEffectBayes v1.1.0, an updated version of our Bayesian Network modeling pipeline for gene regulatory elements. This release introduces enhanced flexibility and reproducibility in the discretization step of Bayesian modeling, enabling more tailored and transparent inference of gene–repeat–histone interactions. Key Updates in v1.1.0 User-configurable discretization: Users can now control the number of bins (--bnm_n_bins) and choose the discretization strategy (--bnm_bin_strategy) for the Bayesian Network modeling step, allowing more precise handling of gene and repeat expression data. Pipeline-level integration: Discretization parameters are fully exposed at the pipeline level and explicitly passed to the BNM_CALCULATION module, improving reproducibility and transparency. Improved reproducibility: The Bayesian Network discretization step no longer relies on hard-coded parameters, making analyses more consistent and interpretable across different datasets. With this release, TEffectBayes continues to support comprehensive integration of bulk RNA-seq, ChIP-seq, and repeat expression data while providing researchers with greater control over probabilistic modeling of gene regulatory networks.
