NCBI Pathogen Detection metadata exports and allele-frequency summaries for ESBL genes (blaCTX-M, blaTEM, blaSHV), Create date ≤ 2022
Abstract
This dataset contains metadata exports and derived summary tables from the NCBI Pathogen Detection Isolates Browser, generated to triangulate dominant extended-spectrum β-lactamase (ESBL) allele patterns reported in a phylogeny-guided curation study of public resistance databases. Exports were obtained using AMR genotype queries (AMR_genotypes:blaCTX-M*, AMR_genotypes:blaTEM*, AMR_genotypes:blaSHV*) with organism-group restriction to E. coli/Shigella and Klebsiella pneumoniae. For consistency with conservative temporal inference in the associated manuscript, analyses are restricted to entries with Create date ≤ 2022. The file includes (i) per-query summaries of exported entry counts, (ii) top allele-frequency tables for each ESBL family and organism group, and (iii) co-occurrence summaries for CTX-M/TEM/SHV within query-positive isolates. These data represent database entries in a WGS-era surveillance resource and are provided for contextual comparison and reproducibility; they should not be interpreted as prevalence estimates.
