RIA-J: Ratio Imaging Analyzer (Java) - Interactive Ratiometric Analysis for ImageJ/Fiji
Abstract
RIA-J (Ratio Imaging Analyzer - Java Edition) is a lightweight, high-performance ImageJ/Fiji plugin designed for interactive ratiometric fluorescence analysis. It serves as the native Java counterpart to the standalone RIA (Python) software. Unlike traditional macro-based workflows, RIA-J provides a modern, non-modal Swing Dashboard that allows researchers to fine-tune background subtraction and thresholding parameters in real-time, visualizing the results instantly on the current frame. Key Features: ποΈ Interactive Dashboard: A floating control panel engineered with Java Swing for seamless parameter tuning without blocking the image view. π§ Smart Masking: Implements dynamic NaN thresholding and background subtraction to eliminate noise and edge artifacts in ratio calculations. π Scientific-Grade Processing: Features optional Normalized Convolution (smooth-while-preserving-edges) to handle signal boundaries correctly, avoiding the "dark halo" effect of standard Gaussian blurs. β‘ Batch Processing: Includes a one-click "Apply to Stack" engine to process high-dimensional time-lapse data (T-series) efficiently. π¨ Visualization: Integrated scientific LUTs (Fire, Ice, Physics) and automated Calibration Bar generation.
