Abstract

This is the first public release of TimeSeriesClus, a collection of R scripts for clustering analysis of ATAC-seq time-series data using multiple complementary clustering approaches. The goal of this package is to identify and visualize distinct chromatin accessibility patterns across conditions or time points. Methods included K-Means clustering Hierarchical clustering Gaussian Mixture Models (GMM) with automatic model selection Script overview knn.R: Performs K-Means clustering and generates interactive time-series plots and metaplots for each cluster. hierarchical.R: Applies hierarchical clustering, visualizes dendrograms, and produces cluster-specific time-series and metaplots. gmm.R: Uses Gaussian Mixture Models to identify probabilistic clusters and determine the optimal number of clusters. Key features Supports clustering of ATAC-seq chromatin accessibility profiles Produces both static and interactive visualizations using ggplot2 and highcharter Outputs standardized cluster assignment summaries (clustered_data.txt) Designed for exploratory analysis and reproducible research workflows Usage The scripts require a tab-delimited input file (Sample.txt) containing chromatin accessibility values. Users may adjust clustering parameters and visualization settings directly within each script. This release represents a stable reference version intended for archival and citation purposes.
