Abstract

The dataset is intended for demonstration, testing, and validation purposes only, and enables users to verify the correct installation and execution of the TExTra workflow. It is designed to work seamlessly with the example scripts and default parameters provided in the TExTra documentation. The dataset includes: Paired-end RNA-seq BAM files representing simulated mouse heart developmental samples. Reverse-stranded (rf) library layout, suitable for strandedness-specific analyses. Reference genome annotation (GTF): Gencode vM21 primary assembly annotations. Transposable element (TE) annotation (GTF): RepeatMasker-based TE annotations for mouse. Reference genome FASTA file: GRCm38 primary assembly. Tool packages: TACO v0.7.3 (taco-v0.7.3.Linux_x86_64.tar.gz) for transcriptome assembly and merging. PLEK v2 (PLEKv2_allfiles_240807.tar.gz) for lncRNA prediction. Note: TACO and PLEK can be downloaded directly and used after extraction in the util/ directory without requiring additional downloads. All files are ready to use and compatible with the default workflows and example pipelines described in the TExTra documentation, allowing users to quickly test and validate the software installation and computational workflow.
