StandardExpert/short-term-synaptic-plasticity: Code for paper: Dynamic Secondary Structure Orchestrates Regulated Phase Separation and Synaptic Transmission
Abstract
This repository contains the data analysis code associated with our study on short-term synaptic plasticity (STSP). The code implements a complete pipeline for processing synaptic electrophysiological recordings, estimating synaptic parameters, and modeling short-term dynamics of synaptic transmission. The project is organized into two main modules. The first module performs the core STSP analysis. It processes excitatory postsynaptic current (EPSC) data, constructs condition- and cell-specific data structures, computes statistical descriptors (including variance and covariance), and estimates synaptic parameters such as quantal size, number of release sites, and release probability. The module further supports fitting and simulation of Tsodyks–Markram–type models to capture short-term synaptic dynamics under different stimulation conditions. Summary results are saved in structured MATLAB files to facilitate downstream statistical analysis and figure generation. The second module focuses on logistic fitting of normalized synaptic response amplitudes. It provides functions to fit logistic curves to amplitude sequences, estimate key parameters, and evaluate goodness-of-fit. This module includes a standalone demo with example data to illustrate typical usage and expected outputs. All code is written in MATLAB and includes example datasets that allow users to run the analysis and reproduce representative results without requiring access to raw electrophysiological recordings. External dependencies (such as optional ABF file loaders) are documented. The repository is intended to support transparency, reproducibility, and reuse of the analysis methods described in the associated manuscript.
