Abstract

A Python CLI that trims miRanda's alignment output to a more manageable table form, while also adding annotations for each interaction with seed features (2–7/2–8), k-mer seed class (6mer/7mer-A1/7mer-m8/8mer), wobble status, and pairing metrics for future analyses, as well as simple QC plots to quickly review the output data. In its current version, I have added a secondary script that takes the .tsv output of the first script (either the raw one or a filtered subset) and outputs a few more second-tier QC plots and quick overview analyses, like reporting hub miRNA / targets, and summarizing the number of alignments detected for each miRNA. This tool has been tested with random mature miRNAs and 3'UTR targets of zebrafish, used for the examples in this vignette, as well as in miRNA-target interaction studies for turbot and senegalese sole.
