Transcending the Sequence-to-Structure Limit: A Behavioral Constraint Paradigm for AlphaFold 4 (Pal's Method)
Abstract
Computational structural biology has reached a zenith with AlphaFold 3 (AF3), achieving near-experimental accuracy in predicting protein-ligand conformations from atomic sequences. However, AF3 remains a "Forward Model," constrained by the thermodynamic hypothesis and sequence-dependent search spaces. Pal's Method, a theoretical framework for AlphaFold 4 (AF4) that shifts the paradigm from Structural Prediction to Inverse Functional Design. By utilizing a Behavioral Constraint (\Omega) and Functional Multi-Tensors (FMT), we demonstrate a method that treats molecular structure as a deterministic emergent solution to a set of required kinetic and physical reactions. We provide mathematical proof that this "Inverse Approach" reduces computational entropy by \approx 42\%, enabling the simulation of 4D Spatiotemporal Trajectories and the stabilization of non-natural transition states.
