Avogadro v2 Tutorial: Importing, Combining, and Visualizing Molecules
Abstract
In this tutorial, we focused on importing two molecules from Avogadro v2’s integrated database and constructing a new molecule by combining them. The video covers: Selecting two molecules from Avogadro’s database and inserting them into the 3D workspace. Combining the two molecules to create a new molecule, forming new bonds and adjusting connectivity. Changing the workspace background color to white for better visibility of the molecular structures. Optimizing the combined structure using molecular mechanics to achieve a stable and physically consistent geometry. Visualizing the final molecule using different models, including ball-and-stick, space-filling (VDW), wireframe, and stick representations, to analyze its geometry and spatial arrangement. This tutorial is ideal for chemistry students and researchers interested in molecular modeling, reaction simulation, and 3D structure visualization.
