Abstract

R scripts to reproduce the microbiome analyses for “Soil Drums and Microbial Rhythms: Interactions Across Soil, Roots, and Earthworms.” The code implements preprocessing and compartment-resolved 16S rRNA gene amplicon community analyses across bulk soil, maize roots, and earthworm gut under a factorial design (maize, earthworms, biochar, manure), including diversity metrics, ordination and multivariate statistics, and figure generation. Core R packages include phyloseq, vegan, and dplyr. Code only (no raw sequence data)
