This paper resolves the Second Law paradox by reframing entropy as a constructive regulatory process operating under environmental constraints. The proposed E³ (Energy–Environment–Entropy) Framework formalizes entropy as a four-dimensional optimization surface spanning energy (E), time (t), variation (v), and functional architecture (x). Each dimension generates a Stability curve with a maximum at an optimal regulatory point (Ψ), derived directly from constrained Boltzmann statistics. A central empirical test is presented through Stability(x), demonstrating that codon degeneracy in the standard genetic code follows a statistically significant Gaussian distribution when amino acids are ordered by independently derived structural integration metrics (R² = 0.842, p = 9.09 × 10⁻⁹; Monte Carlo permutation p < 0.0001). This pattern is shown to persist in alternative genetic codes (vertebrate mitochondrial), with predictable variance shifts consistent with environmental constraint differences. Hexokinase I is then analyzed as a unified thermodynamic case study demonstrating simultaneous operation of Stability(E), Stability(t), Stability(v), and Stability(x) within a single biological system. The framework introduces no new physical laws; instead, it provides a geometric reinterpretation of classical thermodynamics in which entropy maximization under constraint produces organized structure rather than disorder. This reinterpretation unifies thermodynamic, evolutionary, informational, and structural phenomena under a single constrained-entropy optimization principle.
