Abstract

This repository contains the second part of the source data and code for the manuscript titled: “Comparative analysis of centromeres of oat (Avena sativa) and its tetraploid and diploid relatives reveals rapid evolution of centromere composition and architecture”. The first part can be found via 10.5281/zenodo.19223227 Our GitHub repository with structured folders can be found here: https://github.com/Wicker-Lab/Avena_centromere_analysis -------------> Subset of TREP database + new consensuscontains:A Poaceae specific subset of the TREP database including newly produced consensus sequences POA_TEdb_subset_TREPTE_consensus_sequences -------------> TE sequence fasta datasets TE_consensus_sequences contains:Consensus sequences in fasta format for the individual TE subfamilies described in the paper TEpop_RLG_Aurora_flatTEpop_RLG_Ava_flatTEpop_RLG_Beth_flatTEpop_RLG_Cereba_flat These files contain:Full collection of full-length TE copies identified with the TEpop pipeline in fasta formatThe description line contains:- Full name of the individual TE copy (contains chromosome name)- Start and end position on the respective chromosome- Transcriptional orientation (F/R)- Sequence of the target site duplication (TSD, usually 5 identical bp flanking the TE, but can contain mismatches)- Subfamily designation
