Abstract

Abstract Background and objective: SARS-CoV-2 Spike S2 and HIV-1 gp41 are class I viral fusion proteins that share a six-helix bundle (6-HB) architecture. Taking this structural homology as a starting point, this exploratory hypothesis presents the peptide pair considered most promising under the present analytical conditions - SARS-CoV-2 Spike S2 QYIKWPWYI and HIV-1 gp41 RYLKDQQLL - as a testable candidate for HLA-A24:02-restricted CD8 T-cell cross-recognition. Both peptides are previously reported epitopes and were not newly identified in this work; the proposal here is the pairing of two known epitopes as a candidate for cross-recognition. Methods (in silico): The full-length HIV-1 gp41 sequence (HXB2 strain, Env 512-856, 345 aa) was screened with NetMHCpan-4.1 for 9-mer peptide binding to HLA-A02:01, A24:02, A02:06 and A11:01 (337 peptides x 4 HLA = 1,348 predictions). Strong binder candidates (%Rank below 0.5) were cross-checked against public resources including the LANL HIV Immunology Database, RCSB Protein Data Bank, IEDB and VDJdb. Results: Twenty-three strong binder candidates were identified in gp41. Among them, RYLKDQQLL (HIV-1 Env 585-593; predicted %Rank 0.021 for HLA-A24:02) is a previously reported HIV-specific CD8 T-cell epitope registered in the LANL database. The corresponding SARS-CoV-2 candidate, QYIKWPWYI (Spike 1208-1216), is a reported HLA-A24:02-restricted CD8 T-cell epitope for which an experimentally determined peptide-HLA structure is available (RCSB PDB 7EJL). The two peptides share the canonical HLA-A24:02 anchor features (Tyr at P2, a hydrophobic C-terminal residue) and a conserved Lys at P4. Limitations: Primary sequence similarity at the presumed TCR contact surface is limited at P5, P6, P7 and P8. Cross-recognition by a single TCR therefore remains unproven. Furthermore, an alanine-scanning analysis using QYIKWPWYI-specific TCRs has reported that substitutions at P5, P6, P7 and P8 were not tolerated by any of the clonotypes tested, whereas tolerance at P4 was clonotype-dependent (Aritsu et al., 2026). The present candidate pair differs at all four of these non-tolerant positions. Cross-stimulation assays using peripheral blood mononuclear cells are the required verification step, with structural comparison of the peptide-HLA complexes serving a supporting role. Positioning: Support for this hypothesis currently rests on three points only: shared HLA restriction, shared anchor residues, and the fact that both peptides are known epitopes. Of these, the argument treating the shared Lys at P4 as positive evidence for cross-recognition has been weakened by the experimental report cited above. No experimental data directly support cross-recognition, and none directly refute it. This work does not claim that CD8 T-cell cross-recognition between SARS-CoV-2 and HIV-1 has been experimentally established. It presents an exploratory, in silico-derived and experimentally testable hypothesis, a specific candidate peptide pair, and a framework for future validation. Changes in version 1.9: An experimental report identified after publication of the previous version (Aritsu et al., 2026) indicates that the weight of the conserved Lys at P4 - a central element of the original argument - is smaller than initially assumed. This is not a retraction of the hypothesis but a weakening of its supporting evidence. The candidate pair has not been replaced. Keywords: SARS-CoV-2; HIV-1; HLA-A*24:02; CD8 T cell; cross-reactivity; heterologous immunity; immunoinformatics; exploratory hypothesis
