Code for: Resource Management as a Conservation Tool to Impact Genetic Diversity Through Mating Patterns in Wild Populations
Abstract
The data and code provided here allow users to run:an SNP-based simulation to evaluate reliable parentage assignment among genotypes, andtests of differences between observed heterozygosity (Ho) and variance effective population size (Nev) among offspring born in two consecutive years (2020–2021), as described in Kan-Lingwood et al. (2026).Parentage simulation code. The simulation generates simulated offspring from empirical SNP genotype datasets, enabling estimation of parentage-assignment performance when inferring the number of breeding individuals in a population. The code produces genotypes for simulated offspring linked to their true parents, where parents are labeled with numerical IDs (e.g., 1500–2600). The resulting files can be used as input for parentage-assignment software such as CERVUS (Kalinowski et al., 2007) or COLONY (Jones & Wang, 2010). Users can generate multiple output sets, each using a different number of SNPs randomly sampled from the original dataset. This allows identification of the minimum SNP panel needed for reliable parentage assignments and assessment of result consistency across replicate runs (see Kan-Lingwood et al., 2026 for full details).Ho and Nev tests. These analyses evaluate how Ho and Nev changed across test groups associated with the water-source management intervention period (e.g., comparing offspring groups bron in 2020 and 2021 in relation to the 2019–2020 intervention timeline). The genotype dataset published here pertains to the Asiatic wild ass (Equus hemionus) population in the Negev Highlands, Israel, collected non-invasively during June–October 2020 and 2021. The code can be applied to any genotype dataset with a similar format to the one provided
