MRG2MDA to Prediction of customized microbe–disease associationsem
Abstract
Welcome to MRG2MDA Step 1: File -> Open, input your Disease-Gene association file. Your data contains two columns: the first column is the disease, and the second column is the gene (EntrezID). The data table has a header row and is separated by tabs, as shown below: Disease Gene Disease1 23498 Disease1 5424 Disease2 55191 Disease2 8942 We also provide example_data.txt. Step 2: Tools -> ProcessData, processing your data. This may take a few minutes. Please wait patiently.Step 3: Tools -> Predict, running predictions. This process will be relatively quick. Once the prediction is completed, the prediction results will be displayed automatically. Right-clicking the row number on the left side of a prediction result will allow you to explore the metabolite, reaction, and gene connectivity between the disease and microbe for that specific prediction. Once the connection exploration is completed, the connection results will be displayed automatically. File -> export prediction, allows you to export the prediction results to a local file. File -> export connection, allows you to export the connection results of a predicted microbe-disease association to a local file. Tools -> Explore prediction, allows you to re-display the prediction results. Tools -> Explore MRGconnection, allows you to re-display the connection results.Tools -> Help, allows you to re-display the this welcome and help page. Columns of prediction results: microbe: microbe. disease: disease. pro: predicted probability. Taxid: NCBI Taxonomy ID. Rank: NCBI Taxonomy Rank. Species: name of rank species. Genus: name of rank genus. FatherID: father NCBI Taxonomy ID. Columns of connection results: Metabolite: abbreviation of metabolite. fullName: full name of metabolite. chargedFormula: formula of metabolite. Reaction: abbreviation of reaction. description: description of reaction. formula: formula of reaction. Gene: genes involved in the reaction. If you are using the Python script, please execute it as follows:python main.py inputdata.txt predict_result.txt
