Abstract

This study investigates the signatures of selection on the immune gene Complement Factor H (CFH) in bank voles. The project includes the following files:(i) full_CFH_alignment_bank_voles.fas: A fasta format alignment (.fas) of the full CFH transcripts sequenced from 19 bank vole individuals across 9 populations in Poland. This alignment was used to generate the phylogenetic tree shown in Figure 1.(ii-iii) CFH_MSA_partition_1_rodents.phy and CFH_MSA_partition_2_rodents.phy: The two partitions (sites: 1-633 and 634-1,243) of the CFH coding sequences (CDSs) multiple sequence alignment (MSA) in phylip format (.phy) from various rodent species. The MSAs include three randomly chosen bank vole CFH variants from three different clades (‘jul_R289_v5’, ‘gj_R262_v1’, and ‘brok_R122_v2’), along with 11 species from the Cricetidae family, 7 species from the Muridae family, and one spalacid as an outgroup. These two MSAs were used for selection analyses employing PAML, MEME, and aBSREL.(iv) CCP20_variants_alignment_bank_voles.fas: An alignment of the 6 CCP 20 variants of bank vole CFH identified across Poland, provided in fasta format (.fas). This alignment was used to produce the phylogenetic tree depicted in Figure 3a.(v-vi) bal_outliers.txt and div_outliers.txt: text files showing the list of Uniprot IDs of outlier genes (closest to outlier SNPs) under balancing and diversifying selection, respectively, as found out by the results of the Baypass analysis. These text files were independently used to conduct functional enrichment tests with David.
