Predicted biosynthetic gene clusters of Bacillus pseudomycoides CHAES I 2_2
Abstract
Identification and annotation of secondary metabolite biosynthetic gene clusters (BGCs) were performed using antiSMASH version 8.0.4 in standalone mode executed via Docker. Gene prediction was performed internally using Prodigal, and the genome was analyzed under the bacterial taxonomic setting. All available core and extended antiSMASH analyses supported by the official Docker image were enabled.Specifically, the following analyses were performed:Whole-genome HMMER searches using Pfam profiles (--fullhmmer)Cluster-restricted HMMER searches (--clusterhmmer)Annotation using TIGRFam profiles (--tigrfam)Active site finder analysis (--asf)Comparative analysis against the MIBiG database of experimentally characterized BGCs (--cc-mibig)ClusterBlast comparisons against antiSMASH-predicted gene clusters (--cb-general)SubclusterBlast analysis for precursor-synthesizing subclusters (--cb-subclusters)KnownClusterBlast comparison against curated MIBiG clusters (--cb-knownclusters)Pfam-to-Gene Ontology mapping (--pfam2go)RREFinder precision mode for RiPP biosynthetic gene clusters (--rre)Construction of SMCOG phylogenetic trees (--smcog-trees)Transcription factor binding site (TFBS) prediction within gene clusters (--tfbs)Annotation of TTA codons using a GC content threshold of 0.65 (--tta-threshold 0.65)
